If you have any programming questions the easiest way to get them answered is to download the Victron Connect App from the Android or iOS webstore, run the app in demo mode, and play with the setting to make sure it will do what you want. Don't forget to do this in conjunction with reading the instruction manual.

Q: For a boat with a house battery and an engine battery connected to a 1.2.both battery switch: the alternator output is directed to the house battery and the Orion Smart charger is used to share charge to the smaller engine battery. The boat will be run with the battery witch set to the house battery and the engine battery is for emergency. If the battery switch is set to "both" this shorts the input and output of the Orion. No problem?

A: Connecting the switch to both doesn't mean you are shorting the charger, you are just offering a parallel current path. If the charger is still turned on then it will still be running and sending the power around in a circle. Since the device consumes energy to do its job it will be just wasting power and if you are doing it for any length of time you should turn it off.
